We would storytime the comic that filled in the 5 years between Lois's death and the actual events of the first game, and while he never resorted to killing like Superman did, Batman compromised in many ways of his own, all for the pursuit of stopping the regime. From that standpoint, it doesn't seem out of the realm of this version of the character to further compromise in the pursuit of ensuring those of the Regime who've been incarcerated stay that way and remain beaten, broken, and hopeless.
Injustice has always been a goofy, silly elseworld, but it is not the one you'd look to for characters who are true to self...except Harley. Injustice probably has the legitimately best characterization of Harley Quinn since the DCAU.
