How accurate is that program? Does it account for realistic physics? I know some falling sand games treat water like sand.

It depends whether the container is full when the water reaches the level of the pipe or the top of the walls.

Technically it could be 4 because when the water starts flowing it will keep doing as long as pipe in 3 is submerged.

4 will never fill because the water simulation doesn't model that

It depends how fast the water flow is.

It's probably not very accurate but it's still right under the right circumstances. If the volume per second that leaves the faucet at the top is greater than the amount that can fit through the opening then 1 will probably fill up first.

assuming stream is slower than what can flow through the pipes and full mean full to the brim

2 and 1 never because water will spill from open tanks 3 and 4
