It sorta makes sense if Xavier had a seizure at the mansion and killed most of the X-Men maybe a year after the DoFP ending. That gives another 5 years for them to go into hiding and for Logan to descend into alcoholism.

It's not bad. Continuity is overrated. Nobody who is not an autist cares about it. Each X-Men film is a stand-alone movies, independent from the other ones. You can watch and enjoy Logan, DoFP, First Class, Legion all without ever having seen another X-Men film.

Without the Sentinal War, Charles was able to get old(er) and eventually got dementia that he didn't have in the original timeline because he got TRASKED.
The dementia caused the Westchester Incident, which led ultimately to the events of Logan.

Mystique shot Trask in that meeting room, nobody found out about Mutants in the 70s. Sentinal program continues in secret. Logan volunteers for Weapon X.
In the new timeline:
Logan is taken into Weapon X by Stryker unwillingly | Apocalypse | New versions of the original movies with Mystique as an Xman. Mutants are public knowledge. | DofP ending, nu-Logan is mentally replaced by old-Logan, Professor teaches him about the new reality. Logan goes to Japan not because Jean is dead, but because she's alive and with Scott. The wolverine happens. | Logan
