Yeah, Alien did have a lot of sexual imagery but it was relatively subtle. Things looked vaguely like vaginas, dicks, buttholes, to be unnerving (Freudian phallic imagery, subconscious reactions by the viewer, etc.) Saying the movie "is about rape" is just such a cracked.com thing to do. You really misunderstand what Alien is trying to do if you think that is somehow degenerate. It's all about creating fear by inverting your preconceptions. Making it bizarre and unpredictable, and thus quite original for its time.

All of this symbolism is not intended to beat you over the head with some message, it's intended to scare and unsettle you. You are supposed to feel like this bunch of space truckers genuinely did get picked off one by one by a space monster.
The overall plot was done many times before, notably in Planet of the Vampires, but none of those earlier movies were as influential as Alien or Aliens.
And the sequel adds even more symbolism, being a movie that rejects both corporatism and militarism in favor of the family. It came out after Nam, so you can forgive the anti-military theme a bit, and really you hardly notice it because of how much the Colonial Marines are portrayed as genuinely good and competent people hamstrung by the corperate stooge and grossly underestimate the 'Bug hunt'.
