I guess you're new or a F/SN, F/Z fag but in case you didn't notice before Prisma never tried to be some sort of 2deep4u manga, it's basically a typical maho shojo where Illya and friends fight enemies and win in the end. There's an entire chapter where Shirou talks about how he abandoned everything for his sister and then Illya just goes full shonen MC and says that she'll save Miyu and the world. And it's pretty obvious that she will.
Shirou namek being sad doesn't mean the entire manga is sad, Sakura will probably be resurrected along with everyone in Miyuverse.
