The ability to learn has much to do with your motivation to learn.
When you're bullied in class (which at this point of the story he still was before it was retconned) then you are probably not very motivated and therefore rather bad.
When you manage to steal the ultra-super technique that will turn your life around, do you think that will motivate you to practice really hard?
He sat down and dedicated himself to it in that half hour, he probably never gave much thought to REALLY trying to learn the regular clone.
He only learned the clone Shadow clone jutsu frim the scroll, and despite being dead last the only hang up he had that prevented him from graduating earlier was making regular clones that he couldn't pull off because he has so much chakra,

Shadow clones =/= Water clones
But that's not shadow clone. Shadow clone was special (and forbidden) because it made the clones out of pure chakra. Other clone techniques required a building material like water or sand to be shaped into a clone.
If he wasn't so shit, he would have at the least read the fucking notes. Or noticed that he gets the clones experience.

Kishi left so many holes and inconsistencies that it's not even worth trying to list them, but the reason that the multi shadow clone jutsu was forbidden was not that it was super hard or special but that almost nobody had the charka reserves to do it without killing themselves.
Naruto was basically just an exceptionally lucky retard who found the one secret skill suited for him that he wouldn't immediately die trying.

Bigger plot hole was that people knew that he was the 4th's son and still treated him like shit. The villagers are one thing, but there's no excuse from the rest of the ninjas, especially Jaraiya.

can be explained in several ways
1) Most of them could be genin
2) Different teachers graduate a different amount of chuunin, they change after all. Like the Hokage said, it could be that none of them became chuunin or all of them.
3) People like Kakashi were from a different time where war was more constant thus had to graduate early, both as genin and probably the other classes as well.

It's called shadow clones because they have shadows.
Regular clones are just illusions. Kage bunshin is literal chakra that can actually interact. Basically, Naruto isn't proficient with genjutsu type things.
