Hokkaido is known for its cold weather and different agriculture, Shikoku's climate isn't that different from Kyushu or southern Honshu.

All Pokemon locations in the games are based on real locations, although with various creative liberties. "Kanto" in the original Red & Blue was based on the actual Kanto region from Japan, but starting from Gold & Silver they started changing the names of the regions, with Johto being Kansai, Hoenn being Kyushu and Hoenn is Hokkaido. The localization attempted to hide that whole side of the game though, giving everyone and every city Western style names and such.
