It's just tradition. High school was initially focused for decades because the target audience was children and teens. That still explains shounen manga like Nisekoi, but even though stuff like light novels and seinen manga go for an older market they often keep the same focus. That's just due to tradition. It's what they grew up reading so it's what they want to write, even if the target audience isn't the same.

It's not "the last time you had freedom" in Japan, since university is easier there than high school once you actually make it in.

Honey and Clover didn't feel that much different from anime with high schools.
