Each Anime gets it's own folder, if it has a movie and OVAs they go in the same folder.
I also have a folder for Openings/Endings, for stand-alone movies and OVAs.
I'm not autistic so I don't separate the stuff I have and haven't watched.

For pictures I have an anime folder, again a series gets it's own folder where fanart and screenshots are gathered. If something gains meme status it goes to the Sup Forums maymay folder. Reaction images are sometimes saved in the anime folder or in the reaction image folder, a bit chaotic.
There's also an etc folder for anime that don't deserve their own folder and for artwork that looks like anime (like Miku fanart). The ecchi folder is for stuff that's not porn yet and would normally go into the etc folder.

If I really like it, or its a nice movie, I'll download load it into my "Anime" folder.
There, each series has a folder with its name. The folder contains all episodes and then a text file stating all information about the DL, (name|year|subgroup|resolution|audio|language) and what not

The reason I keep dropped anime is because I'll usually give stuff a 2nd chance. And when I'm caught up with an anime, I like to then watch an arc at a time rather than watch weekly, with the exception of SoL.

Otherwise I have the typical completed which I split into 2 parts for final and not final versions aka tv releases, watching and backlog.

I just have an Anime folder for what I've finished, and an Unwatched folder which includes everything I haven't seen yet, or am currently watching.
The anime folder is sorted alphabetically, with each series having its own folder. For stuff with multiple seasons, I keep each season's folder inside the series folder, along with and OVAs or movies that there might be.
On a side-note, series folders all have icons that are the logo or whatever of the show.

I just watch a series and delete it when I'm done, there's like one or two exceptions for very obscure anime that are remarkable enough to want to watch again and i'll have a hard time finding a working torrent for, like Sexy Commando.
