Because it reflects the state of Japanese men who are scared of women. They bury themselves in books and don't know what to do and by the time they're adults they're so fucked in the head and working 24/7 that their social skills are all but shot outside of friends from high school or work that are typically men. If they also get a girlfriend or start having sex it scares Japanese men who aren't all into love and shit and it confuses them because its something they don't regularly have. Its also why Japanese women always talk about foreigners for because they don't work constantly and actually show affection, at least in their minds.

Sure there are romcom and harems where both parties are clearly showing signs of interest in one another, but plot/misunderstandings gets in the way (incredibly annoying). Not all series all into the archetype you're thinking of, it's more a staple of harems, watch or read a drama or romance not a harem for the male teen demographic.

Even the OP has a MC that gets weirded out by some girls advancements, a potentially unusual and confusing situation normally shouldn't lead to sex. You should be assessing why this is happening and why the fuck beyond 'she horny and willing' she is interested in you. Also the fact that anime tends to lack teen drinking/drugs which would make the casual sex more common an participants more willing.
