When a team is backed up to their own goal line, it's common to try to run to give the QB some space so they don't get a safety. (2 points and possession of the ball) for the other team. The Defense predicted that they could put everyone in the box and not cover the receivers at all, because they knew that Colin is basically retarded and wouldn't even notice.
If he just lobbed the ball to a receiver they would have been able to run 100 yards for an easy TD.

Yeah, it's pretty bad, but it's standard. Run plays usually call for the ball carrier to run through the middle of the clusterfuck at the line of scrimmage since that's where the offensive linemen already are. That method usually only gains a couple yards but it's reliable.

See the players in the white uniforms far away from the large group in the middle? They're receivers who are designated to take passes from the QB (Kaepernick in this play). The blue team have absolutely no one covering them because they're expecting a run play. A good QB would notice this and likely call an audible - a play change right before the snap, which is pretty common in the NFL. Kaepernick doesn't notice this and his team runs it, but it's pretty telling that the blue team doesn't expect him to make that call anyway. TLDR The other team recognizes his decision making isn't good and doesn't have any safety measures in place in case he switches to a pass.

I tried to get into it and ended up watching a bit of college football online, because it seemed to have fewer stoppages (a major bugbear) than the NFL. Now it's as commercialised as the professional game, and has so much sponsor and TV money invested in it, it's pretty much the same as the pro form and so I don't even bother with that now.
It seems like a sport that is pre-oriented around a series of individual moments (i.e. defensive and offensive 'plays'), rather than flowing in the way that a rugby union match would
