Part 3 was kind of missing the whole Jonathan connection thing. Dio having Jonathan's body is pretty much forgotten about by the end outside of a few Joseph comments. I understand that Jotaro didn't really know all that much about Jonathan but Part 3 definitely feels a little disconnected.

Like 98% of the plotholes in Part 4 can be handwaved or excused through implication. The only one that eludes me is this - How the fuck could Crazy Diamond get rid of Sheer Heart Attack by fixing it?
I understand fixing the hand and following it, but he fixed SHA and it went back into the fucking hand. How is that allowed? SHA is a Stand (or a sub-stand anyway), so by that logic he could use Crazy Diamond on any Stand and send it back to its owner.

I mean, DIO's head would still have The World, it isn't exactly defenseless. In this sense, Jotaro takes back everything DIO stole from them and has one final clash to prove the victor, with Star Platinum overwhelming the World simply because Dio's psyche is broken.

Since we're talking about Part 3's ending, I want to rant a bit.
I think Joseph should have stayed dead. It's not that I hate Joseph but his death would've had so much more impact if he didn't get revived straight after. Him getting revived by SP was just bullshit (made even more bullshit considering Jotaro said "dead bodies stay dead" in Part 4) and completely ruined any emotional effect he had (sacrificing himself to let Jotaro know what The World's power is, his soul leaving, etc.)
TL:DR He completed his arc, fulfilled his purpose, and he should've stayed dead for more impact.
Steel Ball Run is an AU that has no bearing on the universe in parts 1 - 6.

You misread. The post implies that Jonathan's body was what gave DIO access to the Part 3 Joestar Stands (Holly and Joseph's HP and Jotaro's time stop), not that Jonathan has a Stand. Jonathan is dead he can't have manifested a Stand.
