I realized a few weeks ago that I really like women in long coats or trench coats and I wonder if Motoko was the one who gave me that fixation, especially when considering I started reading Ghost in the Shell during puberty.

The puppet master was just a computer program, that ultimately developed a consciousness. However, it only existed in cyberspace, and was essentially a ghost (in the show's terminology) without a body to go to. Even if this program managed to hack into a body, it could never reproduce or have kids or anything. It could never pass itself on genetically, which is apparently something it became interested in. (and this is where the allusions about DNA and code came from that it talked about. Our DNA code is essentially the same as computer code, it's a set of instructions governing our creation, formation, and lives).

Anyway, it sought a compromise with Motoko. It would merge its consciousness with hers, and thus gain a body, and in a way 'mate' with her own consciousness and form a new, third entity which had both a ghost and genes. I think it's a little confusing in that when the puppet master merged with Motoko, nothing biological actually happened. However the human consciousness is translated from biological neural impulses to impulses along synthetic neurons is confusing to me, but it's at that junction where the puppet master comes into play. Somehow he meshed his own programming with how the Motoko perceives the world, and thus the puppet master effectively passed on his code to another person. The puppet master used the idea of 'mating' as a metaphor for simply passing on his/her code to another person. As he/she existed before, there was no way for him/her to do that unless he/she just made a copy of himself (which, in the digital world, would be a flawless copy, like a clone, not really a genetic offspring).

It's confusing, but interesting. I'm personally terrified of the idea of switching over to something like cyberbrains. How do we know our consciousness continues seamlessly when the switch happens? What if it's just a copy that acts like us, while "we" as a person die? How can it work? It's like in The Prestige with the cloning trick thing.

That's about a million times easier to understand than the way they present it in the movie.

You know it's just a brain in a case, right? Only extreme cases replace most of the original brain tissue with neurocircutry.

That's a pretty good summary. I would amend that the Puppetmaster was also absolutely convinced the it and Motoko shared similar emotions, which what piqued its interest in her, and drove it to seek out Section 9. Motoko herself was dealing with mixed emotions regarding her own ghost, having difficulty comprehending the divide between digital and biological. Because of this, she has a habit of diving in deeper than the average human during her hacks, which caused the puppet to express interest in her.

Essentially, both were reaching a singularity point- the puppet master convinced that it was living being, and Motoko slowly becoming aware that she has lost something that has made intrinsically human.

Why would it be weird? Also the tone of the film and SAC are completely different. She is a different kind of character in both.

I thought they had full cybernetic brains. Maybe not. Still, the idea of someone going in a fucking around with your brain is just scary to me. What if they cut the wrong thing and you just die? Or worse, what if your consciousness is altered in such a way that the "you" that existed up until that point isn't you anymore? No one would know, since you still act in a similar manner and you have the same memories, but the "you" sitting here reading these comments was gone? Is that the same as actually dying?

Do we even know why humans experience consciousness? I have no idea, and the thought of losing that somehow is really creepy.

So I've been a fan of GITS since my teens, I've seen the movie, Innocence, S.A.C., 2nd GiG, ARISE, the new movie, the S.A.C. OVAs, all of it. To prep for the new movie I'm reading the manga for the first time ever
