NGE was a whole show about rejecting utopian escapism and get-happy-easy schemes in favor of personal struggle and hardship, which is why I never fail to get a laugh at people on an anime forum talking about how great Instrumentality would be. It's essentially like asking "wouldn't it be great if we could all live in the anime world?" and is in direct opposition to everything NGE was about.

Rei's soul is literally Lilith. Shinji and Asuka (and the rest of humanity) are her children. She understands this on episode 24, thanks to Kaworu/Adam.

All Eva units were derived from Adam except Unit 01, which was from Lillith. Rei can pilot Unit 01 in a way that is noted to be unusual, and this may have less to do with Yui being in there and more to do with Kaworu being able to pull off bullshit due to Adam soul/body shenanigans.

Rei was made in the image of Yui but aside form that I don't recall any sort of connection. She may be a result of Gendo vainly trying to salvage Yui out of Unit 01.

Relax, that's just interpretation. In Eva if anyone tells you "this is the way it is" you need to understand that that means "I watched it and this is my opinion." Nobody every came out and said that was what that scene definitively meant.

You could also interpret it as Yui showing unusually strong aggression against a human in a way she singles no one else out. Also note other instances of her choosing Shinji over Gendo. Plus like half the man's spine and legs are left on earth as though eaten away. It's not an unambiguously happy scene.
