It was a self-imposed prison, she wasn't convicted for the murders.
So yeah she can design her own OS if she wants to.
I still think it's dumb, but at least that's understandable if it's self-imposed.
It's not like the OS did anything special IIRC, it was just her other projects that she was working on that were important (like that memory/sense dive thing, I think). So I don't see why the other employees would agree to use her experimental thing. Unless they were all so enamored with her SUPER SMARTS that they did whatever she wanted, which is probably the case.

The ED was nice too.
The entire lab was built for her because she was such a genius, they all came to work with her on her system, no one had to agree to anything.
Her OS ran the entire building, all the little robots and doors and probably a lot of science equipment. It even seemed to be the main product of their lab.

ending was fantastic as well. Never thought I'd see LISP and Conway's Game of Life in anime

It was quite bad, but I wouldn't say that. It wasn't even the worst battle harem of that season.
