Paying someone off for their silence isn't an admission of guilt. Sufficiently credible accusations alone are damaging, and if you can convince a party to hold you harmless in return for a small compensatory package, it's often worthwhile, even if the accusations are false.
It's probable that MSNBC didn't have any idea whether the accusations were true or not, and didn't care. Paying them was cheaper than having the accusations go public.
