The church in Spice and Wolf isn't flat out evil, but they are generally portrayed as overbearing and controlling. All the female members of the church were shown as upstanding, good people who held true to their faith, though the men were usually the sub-villain of the book they appear in.

In fantasy anime there's nothing that obliges it to be the "truth".

Anime is not dystheist. It doesn't hate all religion, only organized religion. You can complain that anime often depicts inquisitive churches and oppressive religious orders, but you shouldn't confuse that as hating all forms of spirituality. It only hates a specific subset. I disagree. First, "anime" doesn't hate or like anything, it's a genre. Second, anime overwhelmingly portray shinto shrines positively and non-japanese churches negatively. There is a pretty obvious nationalist element at work here.

It's not really a religious bias. One of the easiest way to make an antagonist threatening is to grant them "authority" - and historically, in many settings, a dominant religion proves to be one of the more prevalent authority figures.

Kings, emperors, archbishops, CEOs, even teachign staff... The villain is whomever happens to wield the rod in the setting chosen, not religion itself.

But they are multicultural. The woman of the two is white with blue eyes (I think), the monk is either brown or tanned (not likely), and a young girl that plays a major role in one episode is black. There's a scattering of background characters too. And, as mentioned, plenty of dissent within the religion itself. They are depicted as 'correct', though, at some fundamental level.

Its because christianity in general is viewed pretty mysteriously by people in Japan as its one of the more "exotic " religions (given they kinda genocided most of the native christian population and had it driven underground). If you look at other series, especially samurai shows, buddhist and shinto priests are sometimes shown as corrupt as well but because its a more decentralized faith its not as damming. Because catholicism is wholly centralized, if something occurs in the church its damming to the whole. The bigger reason however for the church being viewed the way it is is because it really isn't viewed as christian in any way, just as "the big holy church". The big bad/corrupt syndicate who has the trappings of a good guy/organization is an old trope and the church is such a staple in medieval fiction that it just fills the desired role. If you look at it from a Japanese perspective, most "evil churches" in anime aren't even christian in any way, they're just really big, white, extravagant palaces with lots of "cool" crosses with devotion to X God/Goddess(s) of the setting. Clerics aren't even shown as bad most of the time in anime, in fact they are mostly viewed as benifical. Samurai Champloo even talks about the catholic martyrs in Japan, which desu I've never really seen in much historical anime and Kids on the Slope has some pretty good potrayal of Catholics in Japan.

Yeah, Japan is actually pretty soft on Christianity, especially compared to the West. Japan is soft on religion in general. They're mostly atheists, but not edgy fedora atheists, like we have over here.

The "church is corrupt" twist is just a play on the old Dragon Quest games, where the church was where the hero would go for healing, so he could go back to fighting evil demons.

But atheists (namely the communists of the USSR, eugenicists, etc.) have murdered more people in the last century (60+ million under Stalin alone, etc. etc.) than religious groups of any kind have throughout human history.
