Pitou does mention to Meruem soon after he is born that the brain is the most delicious part of humans, and Pitou did not need his brain for the creation of that doll. So it's possible that his brain was fed to the queen. That or Kite's nen, as mentioned by Ging had a property to save him, and did so by forcibly taking over the queen's reproductive system to cause her to have twins.

When does this happen? The queen is never shown to be partial to brains as she consumes the whole body. And Pitou immediately puts Kite on ice after their fight so unless there is a specific page mentioned Kite's revival is only due to his crazy slots ability and not the same soul mechanism that the other CA that retained their human memories did.
