This one's a real interesting case. The Milo and Otis version was actually cut separately from the huge amount of raw footage originally shot during Koneko Monogatari's production. This means that moth Koneko Monogatari and Milo and Otis have scenes that are unique to that version and not in the other.
Oh, and Koneko Monogatari's soundtrack was made by Ryuichi Sakamoto of Yellow Magic Orchestra fame. Great stuff.
