The anime industry stopped making family friendly/pre-teen series. Back in the day, long running serials like Pokemon and Conan paid the bills and allowed companies to make actual art instead of currently having to merch the fuck out and pander to otakus. NGE would have never been made if Nadia didn't pay the bills first.
Also Japan has yet to recover from it's recession.

Style, attitude, refinement, peak cels and background art, best synths, bold disillusioned philosophy etc.

By the time the mid to late 00s had arrived, we can see respective Japanese and global economic environments that resulted in somewhat of a global-cultural over-exposure of the medium combined with what this user mentions in .

The 90s were just a sweet spot for a lot of things: a time when technology and economic developments had created a bubble people could ride on care-free, while simultaneously existing without the over-intrusion of the internet's oppressive interconnectivity.

Merchandising has been around since the 60s and isn't limited to late night anime, and otaku pandering doesn't exist.

There are a lot more shows coming out every season now than there were in an entire year in the 90's. Most anime are mediocre, therefore more shows= more mediocre shows

But there have been plenty of great and worthwhile shows. Just recently, there was Rakugo. Watch more anime if you think otherwise.
