ISI proclamation as an emirate in Iraq was made with AQ approval, and it was agreed back then that ISI would not be an AQ subgroup but an indeed emirate with its own leadership. when civil war started in syria: al baghdadi sent al jolani to syria to form JAN as a secret ISI army and gave him money. once JAN became the most important and powerful anti assad group in Syria, and when ISI retook power in Iraq, al baghdadi decided to officialize JAN's allegiance to ISI and totally merge ISI-Iraq and ISI-Syria (JAN) forces, proclaiming ISIS.
If indeed a large part of JAN members and leadership followed al baghdadi's order, al jolani didn't and pledged allegiance to zawahiri hoping he'd accept and would ask al baghdadi to return to iraq so al jolani wouldn't lose the power he had.
And indeed zawahiri asked that to ISIS and accepted al jolani's allegiance (that's where the "betrayal" starts). ISIS refused zawahiri's orders (remember that ISI was independant from AQ) but still asked him to cancel the agreement of jolani's allegiance in secret letters.
on the ground, ISIS, JAN and some rebel groups (ahrar sham, local groups) cooperated and even launched common offensives. until january 2014. ISIS already exterminated some minor secular groups who were backed by the west before they became too strong back in 2013. the west, turkey and the gulf decided to pressure the major rebel groups into fighting ISIS who became too strong that's when rebel groups' "islamization" (islamic symbols/names/banners began, beards etc) as part of the anti-ISIS propaganda (because ISIS was saying that those were western puppets and apostates etc)
