I personally like her a little bit more as a character than Shinji but not sure if she's the more 'interesting' one. There was just more focus on Shinji and he was explored a bit more which gives him an edge.

That really sounds like a relevant response, but it isn't. The point is, her failure to come back is not a plot hole if the film clearly cuts off with all sorts of things unresolved (such as anyone other than Shinji and Asuka coming back). We don't know if she came back or not. For it to be a plot hole, they would have had to have said "FIN .... and Misato never ever came back, ever".
