If we are talking about during TV show, its hard to believe, considering the hardship homura went through to save madoka, for homura to just accept her being gone forever. This is the reason she witched out in the first place, she couldnt accept it but there nothing she could do.
She has been a mentally broken mess long before rebellion. In the movie itself you can see her reenforcing her believe that she made a mistake letting madoka making her wish back then. And considering the incubators were after her all the time, if homura just let herself being taken away at the end the incubators would just try the same shit again without homura being able to do anything.
Im not saying what she did was right, but there is nothing that doesnt make sense about the ending.

It's revealed that Homura had planned everything. Yet during the movie we are in her perspective the entire time and she doesn't even know what's going on. There's no explanation as to how she was able to simply take Madoka's powers or how she knew she could do that. Her characterization becomes a complete joke, she turns into a cartoon villain and is one step away from knowingly winking at the camera.

Its not been revealed she planned everything, she had a change of heart near the end of the movie, when she truly realized that letting madokas wish happen was a mistake. There are theories about how she was able to take madokas power, for instance the incubators themselved said that if you can interact with her, you can manipulate her. And madoka had to let herself interact with homura to clean her soulgem herself in order to fix her error of perception created by kyubeys barrier.
Another explanation is the point people made in the TV show about why the timeloops didnt affect homuras karmic destiny and her power as well. Well it did, but she had no awareness of it nor use for it, up until the end of rebellion.

Of course she waited so long for this, she waited ever since the beginning of the first episode of the TV show for this moment. the moment to take madoka and put her into her 'safety' in her own terms.
That doesnt mean she had no hope anymore and really wanted to kill herself during the movie. She just realized a way out at the same time she realized she was the witch of the barrier all along. She had let her own memories manipulated to lock herself up in her fantasy to escape reality only for her to realize sooner or later what she really was.

Actually its the other way around, butcher has said he was not satisfied with the ending he had which was homura just letting herself getting taken away. So he put more thought into what we have now, and I have already stated my points as to why I think its a good ending and better than the alternative, if noone likes to disproof those points then I have no reason to believe otherwise.
