You can see eyes through hair in real life unless the hair is lying over it thickly. Just having a bit of wisp covering someone's face doesn't mean you can't see it.

Art direction refers to backgrounds and other stills, not the way the animated elements are drawn (even when the "animated elements" aren't moving a whole lot). Details like whether eyes are drawn through hair tend to be on the model sheets; in other words, it's decreed by the character designer (though the character designer also works based on the instructions and feedback of others, so it's not necessarily clear-cut whose decision it ultimately was).
In cases where divergence from the model sheets is wanted or it's important that a certain element of the character design is not forgotten or must be accentuated, that would be on the storyboards.
Also, this doesn't happen all that often any more as nowadays more consistency is expected, but in the past it wasn't uncommon to see animation directors "correct" frames they received from the key animators to something closer to their preference. In that way an animation director had some control over the stylization as well.
