He got some hate at first because people thought he replaced the koopalings. He seems generally more popular now that he usually appears along with them.
That said, I liked that little shit before he was cool.
He didn't.
He was overhated because Koopaling fans loved that TV show and grew to love those personalities, even though they aren't a reflection of the actual in-game personalities they have now. With them finally talking and being over exposed to death, now people are realizing maybe they weren't the characters they thought they were. Junior, mean while, has a lot of mystery to him-- who is his mother? What's his connection to E. Gadd? What's his connection to Nabbit? And his personality has gone from a generic annoying little brat cheerleader to a kid whose loving idolization of his dad masks a well of hidden loneliness and friendless.

Sunshine. Really though, what the fuck is the deal with the Koopa Kids? Are they biological kids of Bowser or just his minions? I know they put them in Mario Kart 8, but outside of that it seems like Nintendo forgot about them.

You know who actually got replaced by both Jr. & the Koopalings? Koopa Kid(s), even the Mario Party games said Bowser were his/their father.
Nobody actually hated him outside a very vocal group of Koopaling fans, who are a tiny portion of Mario fans

I didn't care for him much because MUH KOOPALINGS at first.
But then the New Super Mario Bros. series kind of wore out the charm of their return.
What really won me over was Jr. showing up in Sm4sh and Sakurai not making him a clone of his dad.

You completely missed the point of Paper Jam, there's no deep meaning. He's not lonely, he's a fucking selfish brat who's only willing to get along with himself.
He has no problems with kidnapping her and barking at her in a cage. And yet, he takes care not to smash her with his giant metal claw in NSMBWU, he cheers for her when she beats him Sluggers, says he doesn't mind paying extra money on a shop as long as its Peach's in Fortune Street, and apparently kidnapped Peach in the first game because of his own feelings for her and not because of his dad's lie.
They revived the clown car which is a perfect fit for him.
Kidnaps her bacuse he likes her but doesn't actually care for her as a person.
Wow, so incredibly deep and complex and NOT just Bowser's relationship with Peach, but given to a baby version of Bowser. Mario & Luigi Paper Jam is truly our generation's The Catcher in the Rye.

It does it if creates expectations and hype for characters in a way that didn't reflect reality. Koopalings fans are like the No Mans Sky portion of the Mario fanbase: they get ridiculous with these guys. And that leads them to hate anything that they think is a threat or replacement. Simple as that. Sorry if your mad: it's just the impassioned facts.
You're the only one that seems mad though, the only people in this thead even mentionig koopalings are using their fans as some sort of boogeyman scapegoat.

Nobody that isn't an actual autist hated him. He's a Mario character, they mostly exist to look cute and bark weird noises, which he does just fine WITHOUT eating up the entire budget of a Mario Kart game like the Koopalings like to do.
There is not a single Mario character worth hating. Because they're barely characters.
The stupider thing about "Jr. replaced the Koopalings" is that not a single game refered to them as Bowser's children anyway and they hadn't showed up in a game since the Snes, so when Sunshine came out, we had 10 entire years without the Koopalings showing up in anything. The characters were retired long before Jr. was even an idea,
