Man I really hate the way things went so off-base in this game series. MGS1 was true kino with MGS2 being a nice gaiden that may or may not have actually happened. Everything else just got so crazy, with the exception of PW being relatively tame.
But EVA doesn't tell Snake Ocelot is the boss's son, she just says he was born on Normandy Beach in an optional codec call , it's up to the player to connect the dots

He doesn't say when the hypnosis takes place however. Basically when Ocelot has the actual Liquid arm it's real possession, when he replaces the arm with a cyborg one its nano-hypnosis to keep up the charade
