Early on in development, there were plans to let you do that. I think they opted not to because there wouldn't be any justification to do any quests after the ending.

I would argue that Loghain was the villain for a majority of Dragon Age Origins.

The Master acknowledged that the stuff he was doing to create his future was horrible, and that he hoped he wouldn't have to do it forever. Forcing people into pens like livestock forever isn't the kind of future he wanted.

But the idea of the Master was that super mutants were the next step in human evolution, ideal for survial in the wasteland. If they still needed humans to make them viable then they are not so much of a 'next step'

Saren wanted the best outcome for the galaxy, same with the Illusive Man. Their problem is that they were both indoctrinated in 1 and 3. Notice how the Destroy ending in ME3 was Renegade, Control was Paragon, and Merge was neutral.

Then his glorious future would basically involve brainwashing children like a North Korean dictator for all time. Once again, while the Master was more than willing to do horrible things to achieve his goals, he always operated under the impression that he wouldn't have to do it forever. There's certainly a bunch of things he could have done with the new information you give him, but let's not forget that in the end, the Master was only human (on the inside, obviously). He had a plan that required him to violate his moral code to an alarming extent, found out that he did it based on bullshit data, and freaked the hell out. In his mind, if he was dumb enough to let that happen once, what if it happened again? He basically felt like he was beyond redemption. Cue suicide by nuke.
