I feel like the traitor's personality makes it obvious that the traitor will be the traitor. The other stuff you mentioned just beats you over the head with it and makes it super obvious.
The traitor's identity isn't the surprising part. The real mindfuck is that the Phantom Thieves were one step ahead of him the whole time
It was obvious Akechi was the traitor the moment he joined you. His proposal was way too good to be true. the real shocker was slowly finding out igor was the demiurge, though that makes no sense in and of itself since it's explicitly stated igor is stronger than a velvet room assistant who themselves are as strong as the gods.

Yeah he was a nicely done villain. Shido and evil Igor were not so good though.
Shido and Igor weren't great but what they represented was well done.
In a game about changing society, an election and politician plotline is a near necessity and Shido was kind of scary in how competent and charming he was. I could do without his lame connection to Goro though, both of them should have been standalone villains apart from each other.
The cool thing about Yaldabaoth to me was the neat idea that humanity constructed a palace and made Christian gods the basis, it fit with the rest of the Palace mechanics really well instead of just being a real god descending to Earth like in other Persona games. Again though, they could have done this without having to make Igor look incompetent so you're kind of correct that it could have been another standalone villain.
The best part about Igor was that his voice was fucked for a reason

They literally fill him in with the roles and explained how they did shit before they went in to the palace with him. Then in the dungeon he sees her literally hacking shit and the only one to do so.
