Well they were using their weakest force to manage the rebels - whenever in the game you see them deploy anything even slightly better than the (human) combine soldiers the rebels get annihilated (such as when the striders and hunters are deployed).
Also the Rebels were losing badly, the game has many areas which are rebel bases (you can conclude from radios which occasionally play broadcasts of other rebel bases trying to get in contact and/or being captured or attacked themselves) and you slowly realise each are deserted with old corpses strewn about. Some of which have headcrab cannisters fired into them and its clear the rebels had been turned to zombies.
They only have temporary "wins" when Gordon is around

The notion that he is a member of an even more powerful alien race than the combine is LITERALLY the only one that makes sense. But the claim that his goal was just to prevent the portal technology of Black Mesa and Aperture from falling into Combine hands isn't enough to explain all of his actions because, of course, he lured the Combine to Earth in the first place. Straightforwardly counterproductive if preventing them from discovering human portal technology was his only motivation.
