The Federation cloned Ridley, the clone eventually matured and became a new, wholly organic Ridley, then it died like a chump to the Omega metroid and was drained of all life forces. Is not a huge inconsistency but after SR our just Prime in general I sincerely doubt Ridley would just go back his regular organic state. If memory serves, no, there isn't, chronologically it goes from ending to M2/SR to Super, unless Samus took a day or so to refuel at the research station, Ridley would ahve to be right up her ass the entire way back for it to still make sense.

When accounting for Ridley's regeneration, remember that he's like the Zerg. How fast he recoveries is based on how much biomass he has. If the pirates are in a rush to get him going again, they could just feed him their own.
That takes care of the issue then. Ridley recovers enough during say the month between SR and Super.

Haven't beaten SR yet but in all pre Super Metroid encounters, Ridley dissappears for gameplay purposes but canonicly just flies off to recover. You have to remember that remakes and interquls have fucked the timeline a little. Orignally it was just a fight in Metroid and then killing him for good in Super.

Not him but Samus Returns doesn't replace Metroid II the same way Zero Mission doesn't replace Metroid. All you need to know from Metroid is that Samus took out Mother Brain and the Metroids on Zebes. All you need to know from Metroid II is that Samus wiped out the Metroid species and took the Metroid Hatchling to the Ceres Space Colony.
