The KKK has always been a Christian (read: Protestant) Identity movement. As dumb as this sounds they didn't actually -hate- blacks, just integration and equality. Segregation was good enough as policy for most of them, as many blacks were baptists.
Catholics, on the other hand, were seen as nonchristians. In more northern areas the klan got more anti-catholic recruits than anti-black ones.
I'm oversimplifying it a lot, but that's the gist.

They believed Catholics weren't loyal to the US government, and would instead listen to the pope. That's why Kennedy had a hard time getting democrat votes in the south since people believe he would sellout the US.
