Your browser is just displaying %20 as a space. This isn't really a bad thing because it makes the URLs more readable. So long as when you copy the URL out of the URLbar it keeps the original encoding there's no problem.

I'm pretty sure you can put spaces in a subdirectory or in a query. For example:
"ftp://weebftp.org/list of various anime"
would show up as such in your browser's address bar.
