apparently it used to be coronel, and then it was changed to colonel in french, which in english resulted in adopting the way it was written while keeping the way it was pronounced. lieutenant is more interesting though. as far as i know it is pronounced left-tenant, because that is what the title means - the one who commands when the captain isnt there. so in french it would be the tenant in lieu and in english it would be the tenant whos left. so to speak.
