It's definitely more of a musical growth similarity. Summerteeth was Wilco's OKC, while Yankee Hotel Foxtrot was very Kid A. You could say the same with A Ghost Is Born.

I feel like Menomena are pretty similar if you're looking for that subtlety beautiful atmospheric art rock with layered soundscapes but staying with the indie rock format

To answer OP's question tho, I would recommend to listen to Jim O'Rourke's "Insignificance", as it features Tweedy and Glenn and was recorded in the same era as YHF. And also I guess you're aware that Jim was basically a Wilco member by that time...
