Yes. Free XP is usable on anything. And yes, normal XP is tied to the ship it was earned on.
Shell type is dependent on what class of ship you're using, and what class you're shooting at. Destroyers practically always use HE shells against everything.
Cruisers mostly use HE against everything as well, but can use AP against Battleships and other Cruisers.
Battleships use AP against most things except Destroyers. You came use HE against Carriers as well, but you're better off just trying to sink the thing outright.

Yeah, honestly mmorpgs are and should be niche, and a game suffers heavily from trying too hard to make it mainstream, this is knowing that wow's success came from being the most accesible mmorpg at the time but still you don't want to go too far.

Citadel is a section in the ship that's about at the waterline, that's only hit with AP shells. Hitting one is essentially like getting a crit. Note, Destroyers don't have citadels.

Actually you can get a citadel with HE shells, but the damage is a lot smaller and it's only very few ships you can hit it on, namely carriers.

Germans don't start getting super strong till T5 ish but T3 and T4 are great brawlers. I haven't personally gone past T5 but I heard at T8 Bismark if you get within 8km of it you're a deadman.

Yeah, you get it a lot with higher calibers on carriers, I think I can remember also with DDs but not entirely sure.
