The church was this universes' equivalent of the Westboro Baptist Church so they were hardly "nice, innocent church goers", and the villain was using them as test subjects for his device that sends out a signal that causes anyone in range to temporarily go batshit crazy and blind with rage to see if they'd all kill each other.
Le Super Spy man just happened to be there when it went off because he was investigating Sam Jackson, and got caught in the devices crossfire and went ham on the church niggas.

Yeah, it is. Like I said, Le Spy Man was there to stop the massacre but didn't realize the nature/power of Sam Jackson's weapon and got caught up in it too.
They would have all killed each other anyway regardless of whether or not our hero was there to INVOLUNTARILY slaughter them all, as that was the evil villain's plan to test the device in a way that wouldn't raise eyebrows.
