Joffrey and Tommen were dince the end of season 1 suspected of being the products of incest. By having a new joint Banner in I believe season 2 of Baratheon and Lannsiter they just fuel those suspiscions. Or was it just to differentiate between them and Renly? Besides the Goldcloaks seem to have served their purpose and Lannister Guards are doing all the work in Kings Landing.

It's the lannister army sworn to the service of the king. The baratheon armies serve the baratheon lord who serves the king who may or may not be a baratheon himself. That's how feudalism works, the king doesn't have a standing army like a modern state. He rents land to lords in exchange for service. The lords rent the land to barons, counts, knights and serfs who all serve their immediate superior.

The lannister army took Riverun. Since the entirety of the baratheon clan rose up against the crown the king is obviously renting the land to the freys who serve their superior clan the lannisters who are the ones occupying the castle. That's why their banners are there and when they leave frey banners go up. It's a rigid hierarchy the books and show completely skip.

See, when Roberts married Cercei they were borth from two Great Houses. Most great houses marry the daughters of their vassels, so this was unusual. Joffrey's personal coat of arms is the stag and the lion to recognize both great houses. Tommen's is the same. So the show was wrong to put plain Lannister arms in that scene regardless.
