I've never seen the big deal about seal hunting. As far as deaths go, a good lump in the head isn't really that bad. It's a lot quicker than most deaths, at least.
Not all whale species are endangered, although admittedly a lot of the ones potentially useful for fishing are.
The real issue with hunting whales and dolphins is the difficulty of adopting a comprehensive international harvesting plan that ensures sustainability, since the range of any given whale usually crosses between a dozen countries, all of whom can potentially lay competing claims. For dolphins, there's also the concern of being caught and wasted in tuna nets.

I see it like this: if mankind is superior to animals, then we have the right to do as we please with the lesser beings. If mankind is equal to animals, then we are justified in practicing the same standard of treatment that nature provides; which is to say completely thoughtless slaughter and pain whenever it suits our purposes. You can complain about the condition of factory farm animals all you like, but at least they aren't disemboweled and butchered while they're still alive, as a wolf would.
In the end, animals are resources. Cruelty to animals is a waste of resources, and therefore to be avoided where possible.

Shooting the thing always carries the risk of missing vital blood vessels resulting in a slow agonizing death.

There's a difference. Dogs have been domesticated and bred by us for a hundred thousand years. Their entire evolution has been shaped by us - and we didnt shape them (most of them, I think there are some chinese dogs bread for eating) to be food. Whales and seals are just wild animals.
