it was more to do with the fact that dany being raped didn't diminish her story or completely ruin it, she experiences growth afterwards (and she's raped in the books too). sansa, on the other hand, is never raped in the source material and the writers changed her entire story just so that she could get raped by ramsay for cheap shock value - she was being set up as a character who could actually take charge and do something other than be a victim for once in season 4, but then the showrunners tore it all down. that's what the outcry was about.

The idea was that it could raise the stakes and give her a reason to become cold and cruel instead of just barely trying to be strong and grown up, which she was doing a poor job of before. Writers, good and bad, of genre fiction learn early that raising the stakes is an important tool for character development.

Getting Sansa in the North meant merging her with Jeyne Poole, which meant not shying away from what would realistically happen on her wedding night as it did in the books, to the chagrin of a thousand hambeasts on the internet. You're right it gave her "character arc" a slight detour that was reconciled in Season 6, but it was for the good of the overall show because not everything revolves around Sansa.
