I've noticed Hollywood hates not using ideas it's paid for, no matter how shit they are. Man of Steel and BvS contained loads of things from previous, failed attempts to make similar movies. Ghostbusters contained more than a few ideas from scrapped pitches over the years.
I have no doubt if JJ takes the helm for MoS2, you'll see most of the Flyby script being recycled and crowbarred into the existing continuity (Jor-El and Lara will have somehow escaped the destruction of Krypton at the last possible second, Lex Luthor will turn out to be General Zod's lost son or some shit, a Kryptonian AI will teach Clark the ancient martial art of their people, etc).
