Zappa didn't hate hippies in as much as he was disappointed what the hippies had become.
He saw potential in them in the early days, but then they got main stream media exposure, and the wolves started creeping in and commercializing them till it was nothing more than a fashion style. Very much like what happened to punk rock once upon a time. (And Zappa even had his say about that on Tinsletown Rebellion)
