In reality, it was a financial decision on behalf of the game companies because more people will give it some attention now that everyone is talking about the "controversy." It is also illegal to have swastikas in a video game in Germany because they also like pretending history didn't happen. So no new version of the game has to be made for Germany.

Bethesda is using this "controversy" as a marketing scheme. They -want- people to be upset about the game so it will be talked about more.
What are people upset about? The game's enemy faction is a parody of the alt-right, and, at best, it's a thinly veiled threat to any white conservatives. The game makes references to the Trump campaign while black characters lambaste the the Nazi takeover. This parallels the leftist agenda in the real world: label anyone who isn't liberal a Nazi in an attempt to discredit them. (Imagine if your friends and family help up a picture of you with the word "Nazi" underneath it and then burned it in effigy.)
So, killing Nazis isn't what's getting people upset. This is clever marketing by Bethesda that plays off of the divisive rhetoric that is popular on twitter. They're using memes to sell their game, and it's working.
