also Shinji is one of the most misunderstood characters in all of literature. he behaves the way any 14 year old with dependent personality disorder would especially one that had to watch his mom essentially kill herself before being abandoned on his teachers doorstep by his father. he is well written and actually has a character arc that isnt your standard fare mc.
all of the people in the show are hurting in a way that isnt immediately observable on the surface. i.e. Gendo looks like a hardass but is really just sad his waifu died, Ritsuko appears to be calm and collected but is actually being torn up inside because despite hating her mother she became exactly like her, Asuka(bestgirlbtw) seems like a self confident arrogant bitch but she only puts on that facade because after being experimented on by Gehern/NERV her mother felt no attraction to her to the point that she confused Asuka and a doll (also her mom tried to get the doll to kill itself with her as she hung herself. 6-7 y/o Asuka watched this happen). I think the only character in the entire show that isn't trying to hide the fact that they are suffering is Penpen and that is because all he has to do is drink 100% abv beer and sleep in drunken Misatos boobs.
tl;dr
the people in the show hurt for organic reasons related to the setting/plot
