You can spend an entire day in each of those places. Take your time. Walk around, talk to folks-as long as your not a rude jerk-off they're willing to assist. Safety is no problem anywhere.
Ueno Park is relaxing. Make sure you hit the Imperial Gardens. Meiji & Yasukuni Shinto Shrines will be good for your karma. Tsukiji fish market really early in the morning when they auction is neat to experience.

Edo Tokyo museum ain't bad. Ueno National Gallery is good. Asakusa. Meiji Jingu (check out the Harajuku girls on the bridge on the back side of Meiji Jingu if weekend).

Go deep into the Aokigahara forest (suicide forest) go camping, stay over night.
