I have been a Beach Boys fan since the 70's and have created my own version of SMiLE as well as re-mastering Pet Sounds using the pet sounds sessions, through countless hours of analysis of that album it is apparent that Sloop does not fit in with the rest of the songs except for it's lyrical content of longing to return home, isolation ect.

Well duh. You don't need to study the album for 50 years to realize that.
It's the only cover on the album.
But it works production-wise. And the album is perhaps more of a production-based concept album than a lyrical-based concept album.
It's such a damn good song. It's the perfect lighthearted start to side B after the emotional masterpiece that is God Only Knows.
In my opinion Sloop John B works perfectly on the album.
