the pilots of them have to be plucked from a specific planet because the ship won't accept anything else, the pilot has to bond and to even be able to control the ship you have to basically have extra-terrestrial super intelligence.

Though, if OP is gonna go purely by "power level" I'd say Arcadia from Space Pirate: Captain Harlock is pretty fucking overpowered. I can't think of any weapons from any universe that could hurt it, let alone any armor to defend against it.
The closest thing I could think of is the Earth Weapons from before the EVE Gate collapse. Jamyl Sarum used one and basically wiped out an entire minmatar capital ship fleet (including several titans and supers), however, she almost killed herself in the process, as the Abaddon in which they fitted the weapon almost blew up. That weapon in particular reverses any kind of defense system and makes it into a weapon that attacks the ship. That might have been able to take down the Arcadia.
