they don't separate them, the pro women just suck and can't compete even against shitty teams of gold novas that are thrown together 2 days before a lan. for an example look at the fragadelphia lan that was just this weekend. the women teams can't qualify for the big tournaments because they get destroyed by shitters in early qualifying rounds

I just looked this up, as far as I can tell from 30 seconds of reading a random forum post, there is a league that men and women are both free to enter, but women generally get BTFO before making it very far. There's also a female-only chess league, basically a consolation prize for men wrecking them whenever they try to play with the boys.

They don't have gender-separated leagues. It's mixed leagues and women leagues. It just so happens that 99% of the time the women lose in the mixed ones, I think there was only one in the top 100 in forever.
Men and women have different world championships and olympic games etc. (actually, women have their own solo world championship and then there's one open for both genders) and some tournaments separate men and women, but it's very common for a tournament to allow both and to participate and play against each other. Most top tournaments are de facto men's only not due to discrimination, but due to the fact that there just isn't many top 100 level female players.

Judit Polgar was there alone for a long time, and for a short moment there were two women in the top 100 with Hou Yifan also joining. Now it's just Hou with Judit retiring.

It's most likely because the pool of players is smaller. According to some estimation, around 1-2% of chess players are women, so it's just statistics that if both groups are equally capable of chess there's going to be only 1-2 women in the world's top 100 players.
