3 pickups doesn't kill tone. My buddy has a limited edition LP epiphone (1 of 500) and it has 3 pickups. One of the sweetest sounding and most versatile guitars I've ever played.

You’re overthinking it. It’s a valid slash chord, it’s used in many songs.
I don’t mute top strings at all, I just learnt to hit the right strings with practice when strumming. The only time I will mute strings for chords is when the strings absolutely need to be muted in order to play the chord at all, e.g. pic related.

Listen to some isolated bass tracks of your favorite artists. You'll get a feel for how bass tracks are recorded/implemented into a mix; and it'll also give you some insight as to how your favorite bass players approached the instrument.

Buy a cheap usb audio interface (they range from $20 and up on amazon, ebay, or your local cragslist) Start recording bass jams and song demos. Learn to play to a metronome. This will help you learn to play with drums. This will make you a useful bass player in that you can actually play with a real band, AND you have recording knowledge and know how to put demos together.
