The point trying to be proven is that if you can't eat the food 3 times a day for 30 days without serious health problems then it's obviously nowhere near as healthy as McDonald's or any other fast food chains would like consumers to believe even in spite of putting up nutritional information.

The thesis of the movie was to prove wrong a statement McDonald's released after being sued by a woman who got fat from eating McDonald's. She claimed she didn't know Mcdonald's would make her fat. Mcdonald's claimed that there's nothing wrong with their food and it can be part of a healthy diet. Morgan tried to prove them wrong by wildly exaggerating their claim and choosing to eat nothing but Mcdonalds.
