The Dude's quip here is philosophical criticism at nihilism. One of the books the Dude has in his apartment is Tao Te Ching, hinting that he's into taoism. The practice of taoism in some ways does resemble nihilism, as both are ideologies where not giving a fuck is a kind of an ideal. But taoism is really all about "going with the flow" and being in tune with the nature of the universe (and by extension, with your own nature). And seeing how as humans we are drawn to look for meaning in the world and in some ways we do want to give a shit about things, nihilism as practiced by the film's nihilists goes against human nature. And fighting your nature is an eternal struggle, which is no way to live. The Dude knows this, having likely studied nihilism in his past as well, but having arrived at taoism which has become the ideology that has shaped his life and personality the most.
